You can easily disable the FileZilla auto-updater on Windows. In libfzclient-commonui-private-XXX.dll, change the function RVA of _ZN8CUpdater10AddHandlerER14CUpdateHandler to the function RVA of _ZN8CUpdater13RemoveHandlerER14CUpdateHandler.
Make sure to delete any existing update installer from your downloads folder after completing the patch.
